I tried doing this for a few years. I would recommend that you look for a job in San Francisco if you want to live there.

As a new grad, live it SF. It’s way more exciting that PA, but expect a 3 hour commute both ways as normal
Transit in the Bay Area sucks a lot. Your commute will be long.
Live in the mission, commute by shuttle should be like an hour on average. Not that bad OP.
Using Bart or Caltrain?
CalTrain is about 50 minutes from SF Station to Palo Alto. Could be worse. CalTrain is much nicer than BART, too.

Wow this seems like 45-1 hour commute, not bad. Is this a safe neighborhood?
I currently do SF to PA. If you can beat traffic it's not bad. I left at 6:30am this morning and arrived at 7:10. I spend probably 1.5-2 hours in the car each day, but that is definitely a lower bound since I'm avoiding traffic on both ends. I moved to the city mostly because my GF got a job in the city. Having lived in SF for a while now I don't think I could move back to PA; life is better is everyway besides the commute.
