I have been working here in midwest for few years now and am thinking about moving to bay area. I have masters degree from a reputable university here. I have heard of many stories that it will be challenging to get job at a decent company if you are coming from midwest. How true is this and what areas should i focus on while I apply to companies in the west?

Wife and I moved here from Chicago. Living comfortably in SF. If you’re good at what you do and socially adept, you’ll be fine.
I can over from Wisconsin a few years back and frankly unless you're in Chicago, the job market is incomparable. Midwest personally I've found you run into problems finding job opportunities at more than a few companies that are at all close to you, whereas the bay take a walk down the street. As for people disliking the Midwest, sure Cal has a certain dislike of anything that's not a coastal state, but I haven't heard any problem really when when it comes to hiring.
