If I work remotely as a SWE for a CA or NY company but I live in another state in which there are no agreements between the two states where will I pay taxes?

What state is listed on your W2? If it is CA or NY, you have to file a tax return there and also in the state you reside in. You will receive a credit in CA/NY for taxes paid in your home state so it will zero out.
So all I can suggest is try to get them assign you a remote status. If they say no, your only option is to hire a tax advisor next year and get the refund
