I completed some Stanford classes but didn't pay the certificate fee. Will I fail background check if I list them on my resume I have bachelors diploma that they can verify instead
Yes. They will also call the instructors for references. Never lie on this.

I've never had my certs checked that I know of nor checked any potential employees. I don't know about Stanford or what cert you're talking about, but they usually all have a cert ID and I have always put that on my resume. I would question someone who didn't tbh

I used to work in a department of Stanford that offered certificates only and I received tons of calls all the time to verify these.

Incredibly unlikely - background checks look for university degrees. Where you need to be careful is if you list a certificate that is job related that you did not get. This would likely only be checked if you are in a job (Consulting) where your certificates are directly related to your work (and your company will be charging for it).
