What should I target as compensation as a software engineer in the Bay Area? Not familiar with the Bay Area salary. TC: 125k in Dallas YOE: 2.5-3

Depends on the company too.. Never settle until you get 2 companies to fight for you! It's not worth switching if TC in bay area is below 200k because it is crazy expensive here. I moved here from Florida to Bay Area and saw all the calculators comparing salaries but it doesn't even prepare you for the crazy high living expenses of the bay area.

The startup is Cloudflare so they’re a private company. Do I base TC off the internal value of the stocks if it’s cheaper than they expect when it goes public?
Cloudflare is awesome, they will lead the way of MS, GOOG in CDN

u make 125 in dallas, so it has to be 200 to be equal, then u need a hike - 240?

Nice Dallas TC for years xp imho. The better question will be what level can you slot into as that is the primary driver of total comp. Most companies want to address wage equality and so are starting to band tighten on level basis. You can also ask companies in the bay what the range of salary is.
This company I’m applying for doesn’t have any levels yet, but they’re rolling them out soon. I’m guessing SDE2, but not sure. Im close to PA at Capital One which is equivalent to SDE2 at Amazon/Google based on Levels.fyi.
If you can secure your expected TC then I'd worry about levels less, but I wouldn't expect any bumps when they do level everyone
