Wondering about this hypothetical scenario. Let’s say company X doesn’t have a headcount in NYC (and it does have an engineering office), but does have in SF (headquarters). Let’s say I apply for the SF position and fly to SF to do the on site. Everything goes well and I get the offer. But now I say I prefer to be in NYC. How possible is it for them to open up a position for me? Or should i state my preferences before the interview (not after i get the offer)?

It's better to ask after you get an offer. You have a chance to meet them and have them get exited about having you work there. Generally teams are located in the same geography. So even if they do have engineering in NYC and SF, those are likely different teams. A possible scenario would have you working in SF for a few years, then changing teams and working in NY. Unless you are quite senior or have some unique skill, I would say they are unlikely to allow you to work in NY. (Some companies are more open to remote work, but more of an exception than a rule).

it also depends on the company.. some of them encourage moving between teams and offices.. for some you would have to do the interview process from scratch..
